A curated list of tools, foundation models, datasets, tutorials and papers for spatial transcriptomics and the single-cell methods it builds on, ordered the way an analysis actually goes.
Spatial transcriptomics measures gene expression while keeping track of where each cell sits in the tissue. New platforms appear every year, there are hundreds of methods, and foundation models have joined in. This list aims to make the field easy to navigate:
Within each table, tools are sorted by GitHub stars. Stars measure popularity, not quality, so check the benchmarks before picking a method.
Free books that walk through a complete analysis.
Notebooks and vignettes you can run end to end.
Reviews worth reading before choosing methods.
Landmark platforms and their method papers, grouped by how they measure and sorted by year.
